Man you are going to have so much fun. Most of the independent stores I've
listed are off the beat and path and can be a bit hard to find. I recommend
poking around the web for their sites and trying to get a map or address.

in Nishi Shinjuku:
Los Apson
JNR aka Neds 2
Rough Trade

in Shimo-kitazawa:
Onsa

in Shibuya:
Technique
Kurara - really hard to find but well worth it!

in Medaimai:
Modern Music

Those are all in Tokyo by the way. If you go to Kyoto go to Paradox (or
paradisc?). Also, you can even find good stuff at Tower Records there's a
HUGE one in Shibuya. Disk Union is another chain that carries some good
stuff, they have locations in Shinjuku, Shibuya, Ikebukuro and some others.
There are too many venues in Tokyo and always good shows going on, look for
flyers at the record stores but expect to pay $25 to $80 US to get into a
show. Also, check out the magazine and web site for the Tokyo Journal for
listings of shows, art exhibits, etc. a bit main stream, but still some good
info.
