Use Pure Data or max/msp. With them you could very much. There are lot's of other tools aswell. I am myself using a program called AudioMulch quite alot.. Not the ideal for all microtonal situations but quite intuitive and easy to start with. I guess you can tweak Rebirth (which btw is for free now) and softsynths as Tassman and others to produce microtonal sounds.

Regarding fruity loops and cubase.... I think these are not the easiest to use if you are exploring microtonal terrains, but I am sure you can use these two if you want to apply some special microtonal composition method or whatever. Maybe a bit harder in the beginning. It is almost everytime possible to use a lot of programs if you don't limit your own thinking. I mean you could aswell use a free simple editor like Audacity and produce astunning music (microtonal).

Maybe some answers on what type of microtonal composition you are trying to do would make it easier to pick the tool. Microtonal can include so much.
